When creating overlays with using a base tile of a wall, and an overlay tile of a floor, if you click once to apply each tile, it will indeed keep the original density of said tile and the like. However, when clicking and dragging, it will use the overlay tile's density and the like.

I don't believe the overlay/underlay functionality has been added to drag and drop.
